First connect red cable to the positive terminal of your X5’s dead battery, then to the positive terminal of donor battery. Next connect black cable to the negative terminal of donor battery, then to the bare metal in the engine bay of your X5. Start the donor vehicle and then your X5. Remove the cables in reverse order.
I had a problem for some time with the gears not changing up when after driving for about an hour (Brisbane, Australia) on my 2001 X5 (E53). Often it would get stuck in 2nd and not change or would only change to 3rd at 80km and 4th over 100km per hour.
After clearing the fault codes a few weeks back, another scan has shown this one again: 5088 - Sensor gearbox selector switch. In fact, it was the only fault in the transmission this time. I'm told that this is not in the gear stick selector itself, but right up inside the trans on my 2004 X5.
2001 X5 E53 - Transmission Warning Light - Hard Downshift. Hello, First timer here. My 2001 X5 E53 3.0 has 160K miles and has run great since this week. Battery died due to bad alternator. Replaced alternator and immediately after, the transmission warning light came on, even though the car hasn't been driven again yet.
A couple of days ago the transmission on my X5 (3.0 2004 155.000 km) started shifting late; it had done this a couple of times in the days before, but this time the transmission warning light came on and the transmission went into limp mode. I stopped the car as soon as I could.

1) I can get a used mechatronics unit from a salvaged BMW for $340.00. I would then have to purchase the sleeve and gaskets, etc.--OR--2) I can get an entire transmission for $900.00 with 101k miles on it. If I knew for sure there were no other issues I would just get the mechatronics unit.

If however you are having weird transmission issues like the 2-1 rough downshift. The car downshifting to early, or hard gear changes. Then you should 100% do a reset. Before you do the reset though, get your transmission fluid changed, make sure you drop the pan as this will release another quart at least.
It's not your X5 only, trust me. This is a known X5d issue. Both my 2010 X5d and current 2012 X5d have it and I hate it. Some people say it's a tranny problem, in which case I can see how reprogramming the transmission might work. Others say it's a turbo lag issue in which case I don't see how reprogramming the transmission would fix the problem.
